Someone else recently went through the same thing. Since they hatched only a couple of weeks ago they are too young to need de-worming, so don't worry about that.

A hatching chick or duckling is the perfect place for flies to lay their eggs since it so moist and warm, so next time be sure to check them as they are hatching for signs that flies have been laying eggs (I'll see if I can find some pictures).

If you have lots of flies you might want to think about trying to reduce the fly population. Maybe set fly traps and spray?
Yes, I was worried about that. I recently pulled everything out and cleaned it with water and dish soap. I go out every day and clean it. I had fly traps before and they did nothing but I’ll do some research on some traps that may work.
 
I have had good luck with Prozap insect guard from Tractor suppy. It hangs on th wall in the duck house. Looks like an air freshener. I have no flies or mosquitos around the ducks at all. Even when I am not a peak mother with the bedding.

Gordon's 10% permethrin mixed at 6.7 ounces to one gallon works really well too, as does a product by Bayer called Tempo SC or something similar.
 
I live in a very humid area. we have had alot of rain lately. I don't normally have many flies but a week or so ago I noticed too many, so I bought one of these things. Within 2-3 days, the bottom pic tells the story.
The directions say to swish it around every so often, when i swished it yesterday, it's over half full. :sick
I will need a replacement packet this weekend.
