I have that happen sometimes with birds that have been newly moved into pens they are unfamiliar with. I will wait til its close to dark and they have all roosted and will move them one by one to where I want them to roost. Some get it and the next night will go where you put them...others don't, so I will repeat it for the ones that didn't get it the first time and usually by the second or third time almost all of them will have it and will do well to teach the others where to go. I think they will be alright...it gets a lot colder here and they do fine
I find that when moving chickens into new coops that doing it at night does work best, but have also moved them during the day without any problems. I also find that once they are moved in, that it is much easier to get them accquainted with their new surroundings if I don't let them out to free range for a few days and restrict them to their coop runs only. After a few days of confinment they are let out and I don't have any issues getting them back into their new coops, they know exactly where to go at bedtime. They really are little smarties.
