It looks to me like she’s doing a good job of healing that deep wound. Chickens are tough as nails, I would avoid fussing with it and picking the scab off unless it starts smelling or gets inflamed or you see pus.

What did you pull outI still think it looks not right, but maybe that's because of what I dug out of my hen's breast yesterday.
It doesn't look like the type of granulation tissue I'm used to seeing in my flock, or my horses.I don't think the yellow part is a huge concern since the rest of it looks ok. Wounds that heal by second intention have to fill in with granular tissue, and that's what I am guessing that is.
