Are these always going to be inside ducks? Is there a room or a bathtub or a tote of some sort where they can hang out together with a bit of fencing as a divider between them? Maybe a baby gate in a doorway or hallway where they can be on opposite sides so they can see and hear each other but not attack each other at all?

Do you live a lifestyle where you will always be able to have the duck be so close to you? It wouldn't hurt the duck to learn to be without you and learn to hang out with its new duck friend.

I find they also do better when they can be together in more neutral territory with more space to run and get away and/or hide if wanted. Perhaps a field trip into the yard where they can run around together would help.

They won’t always be inside, just until they’re fully feathered. I have a big dog crate for them to stay in when I have to do something, but they’re mainly with me running around in my room or on my bed. I will try to figure out how to separate them for now, though.
Right now I am able to keep them always close to me. But the reason I got the other one is so he could learn to be without me & with his own, because I do want to put him outside eventually. I thought I would be able to separate him from me more & get him to not be so clingy if I had the other one, but obviously it’s not working out so well.
I wish I could let them go out into the yard, but I don’t have a pen yet & I have a huge lab/bulldog puppy that’s a little too playful, & I’m scared he’ll either chase them off or hurt them. :( I should have a pen built for them by the end of this week.
 
Depending on the fencing you've purchased, I've been able to make temporary pens for supervised outdoor time before by just unrolling a bunch and making a big circle and hooking it back to itself. Leave the dog inside and let them run around a bit without running away :)

Your ducks should get along eventually and the little guy will get used to being without you. You just have to give him a little tough love. I'd lock my ducklings in the brooder and shut the bedroom door they were in and leave the room so I couldn't hear their peeps. They settle down and do just fine.

I did that too and it works just fine temporarily.
 
If you are using a wire dog crate, you can either use cardboard/foam board or some chicken wire or hardware cloth to divide it. If cardboard/foam board, use clothes pins to attach it to the wire. If wire mesh, use zip ties to attach it and hold it in place. They should acclimate in time.
