When is she better and ready for the flock?

I have been treating my EE for scaley leg mites with Ivermectin and it seems to have gotten much better. She still has some scales that have what appears to be scabs under them - although they are much smaller than before the treatment. Based on the what I have read about Ivermectin she should be free of the mites.
Can I safely put her in with my other chickens?

Sorry, don't know, but I would guess you can go by the package directions. How long has it been?

I followed the directions (had to do some math becuase the Ivermectin I got was sold for cows) and ran her through the cycle twice. I'm just scared to infect the whole flock.

I would say that she is fine and mite free if you ran the cycle twice. I would put her with the flock. I think it is really a personal choice...I would put her back in!
