You could have what's called 'New House Coccidiosis Syndrome'.
The first outbreak in a new coop is usually the worst. The first birds raised on new ground have little exposure to sporulated oocysts. When they eventually become exposed, they have no resistance and the outbreak becomes particularly serious.
The oocysts can't survive below freezing or above 130F. They don't survive long in dry soil or dry bedding. Oocysts are sensitive to ammonia, molds and bacteria so they survive better in fresh bedding in humid or damp conditions than in older soiled litter.
Chances of an outbreak are greatest in warm humid weather.

Any possible toxins? Plant sprays, chemicals, etc
Also are you using any heat source (thinking of the red bulbs that put off toxic fumes that kill quickly)

Let us know if you ever find out what species of Eimeria it is. Probably Tenella or Necatrix. Both come on very fast.

What a heartbreak, I am sorry this happened. It was difficult to watch it unfold online, it must be terrible for you to witness firsthand. I am glad you have an answer though. Did you get a pathology report with a description? Or just a diagnosis?

Just a diagnosis and a bill. But they didn't bill for testing or shipping at the university,

They weren't crowded either. There were many of them, but they had a lot of space

It was fascinating to me that after all the losses, none really exhibited many of the symptoms associated with coccidiosis.
That's why I'm curious what species caused the problem.
